Did you up the version number of the updated plug-in to a new number? I
mean, if it was version="1.2.0" before, did you update the number to
version="1.2.1", to tell Eclipse that the plug-in had been updated?
I have always thought that if the plug-in version number is updated,
then upon restart of the runtime, Eclipse will 'notice' and regenerate
the Lucene indexes. (I could be wrong.)
FWIW, there is a Bugzilla request for enhancement opened about having a
way to rebuild the Lucene indexes:
https://bugs.eclipse.org/bugs/show_bug.cgi?id=75958
If that would meet your needs, please vote for that bugzilla entry.

It may not be the search index that is out of date but the cache of the
help contexts. If the links in the upper half of the help view are
incorrect then that would indicate stale contexts. I seem to remember a
bug report about a circumstance under which that could happen - if I can
find the bug number I'll post that here.
