I recently upgraded to Eclipse Europa release and PDT I20070816.

Would I be right in thinking that this particular combination is not
really considered 'stable' as yet? (Obviously integration builds are not
supposed to be stable but as I understood it, the I20070816 build was
the same as the S20070815 one).

I am getting a lot of wierd issues... too many to list here really, and
I won't bother filing bug reports if basically I am running PDT in an as
yet unsupported configuration.

Not really, generally speaking integration builds are not stable.
the last integration build is in particular not stable, but the one before
it was stable and was promoted to be the the milestone 2.

if you need stability - use M2
if you want to help us - use the last integration build and report for any
problem in buzilla (don't hasitate to open bugs - if it was fixed already
we will close it)
