We use maven 2 here so our projects source is in src/main/java

I changed the project source to be there but the genmodel's seem to ignore
this so I have to edit all of them. We have a large domain and will likely
end up with a fair few ecore models.

Obviously this is not a show stopper, but is kind of annoying. Is there
some way to get around this?

The GenModel has explicit fields for where to generate so yes, you have
to change those.

You only have to change them once.

Keep in mind that once you have your GenModel, you should expect to keep
it around. Any changes you make will persist when you use "Reload..."
