I can see red messages getting written to the console, but when the program is done, the only thing left in the console window is black text, i.e. stuff that was written to stdout. Everything that was written to stderr is gone.

The console has a limit. You can bring up the preferences for it from the context menu within the view.

Bingo! My program was generating a heck of lot more output than I thought. Thank you.
