I have imported a project into Eclipse. However, anytime I make a change, even so small as adding a breakpoint, I get the message:
The selected resource does not exist in the head revision of the repository and requested operation will be limited by the working copy revision.

The problem doesn't seem to be specific to Java, but rather an issue of your version control system, or more specifically: the eclipse plug-in connecting to the version control system (aka "Team" support).
Hence you should identify this plug-in and find their forum / mailing list. E.g. if your VCS is SVN then you'll probably use either of Subversive or Subclipse. The former has its forum here at Eclipse.org, that latter is hosted elsewhere.
