That connection works great when I use this Laptop at home, so its not an issue of my employers firewall.
When I'm at the customers network eclipses internal webbrowser is still able to connect to the jira URL but the (Atlassian) Mylyn Jira connector runs into a timeout.
The repository configuration is set to use the global eclipse proxy settings.
The Eclipse Proxy settings is configured to "native"
The Java control panel network configuration is set to use a proxy configurtion script.
The proxy uses active directory single sign-on authentication.
Did someone run into the same problem?
How can I track down the root cause?

I am not sure whether this can work, but if it can, I think you would need to configure the proxy configuration script somewhere other than the Java control panel. E.g. on Windows, you would need to set it up in Internet Options under Connections > LAN Settings and then login in Internet Explorer.
