As far as I can tell the default way that Window Builder binds EMF Objects is by using EMFObservables.

The problem I'm running into are my model objects are stored within a TransactionalEditingDomain and thus you must interact with them through a transaction.

You accomplish this by using the EMFEditObservables.

If I try to manually substitute this in the bindings disappear from the WindowBuilder Binding editor.

How should I accomplish this by using WindowBuilder?

You would need to enhance WindowBuilder to support EMFEditObservables in addition to EMFObservables.

Create a Bugzilla request for this feature, and then (ideally) submit a patch to implement it. We would be happy to review any patches and integrate them into the tool.
