I keep getting the following error:

An internal error occurred during: "Initializing Java Tooling".
Invalid signature file digest for Manifest main attributes

I have had this several times recently, and each time, if I create a new workspace on import my project (from subversion), the problem goes away.

Any idea what might be causing this?

I am using eclipse-rcp-galileo-SR2-win32 with cdt-6.0.2 and subclipse 1.6.13.

p.s. I recently allowed Java to update to 1.6.20. However, I am not sure if the errors started to occur before, or after the update.

Yes. My problem was that I had corrupted one of the Eclipse jar files. When I replaced it with an uncorrupted version it all worked.

How do you know which files are corrupted? I installed a new plugin and my Eclipse Helios could not open anymore any project. Following are the errors messages:
