Mylyn will only allow you to mark local tasks as complete from the task list
context menu. Repository tasks need to be closed through the rich editor
(for Trac XML-RPC and Bugzilla) or web browser.

This has also come up a few times in bug reports. Maybe the menu items
should be hidden from the context menu instead of being displayed as
disabled for repository tasks:
