Hello,
I'm trying to add a java project to a web project's module dependencies, but
when I open the J2EE dependencies' window that java project is simply not
there - any idea why?

It appears that the java project was missing 3 files in the .settings
directory (org.eclipse.jdt.core.prefs, org.eclipse.wst.common.component,
org.eclipse.wst.common.project.facet.core.xml). No idea how they disappeared
or why (it happened in my colleague's env also), but once I restored them
everything went back to normal.
