Create two projects A and B

Associate them with a server

Right click A, select Run on Server .......the server is now deploying
both A and B ....why ?!

....is that expected behavior ?
....why is time spent on deploying the unrelated B project ?

While Run on Server is project specific, publishing is server specific.
Any server configuration changes plus added, removed, and changed
projects will all be included when publishing a server.
