I figured this out. Sorry for bothering everyone. I was just starting the
server normally. I started the server from the debug menu and debugging
worked fine. I am new to WTP from MyEclipse so just a minor difference.

The "debug" option in the Server overview is a legacy option that has no
real impact on Tomcat 5.0.x or 5.5.x, as far as I know. It has nothing
to do with Debug As -> Debug on Server, which I believe is what you want
for breakpoints. Note that this option can be stubborn with respect to
removal. See bug 108482 [1] for details.
