Recently updated to eclipse 4.2.2 and xtext 2.4.2 from eclipse 3.7. Part of our models were exported as jar bundles and model projects are also bundles with dependencies to exported bundles. This worked fine until the update, models in jar-bundles cant be resolved, solution sofar is to export the bundles as directories. This has one huge draw back, depending on how the user gets(ctlr+left mouse) to the dependency models they can edit (a no no no ) them.

Could you file a bug with an reproducible example?
