Okay, problem solved.
I used PapyrusPalettePrefences and it worked as expected.
But why is the Palette-related stuff contained in
org.eclipse.papyrus.uml.diagram.common? Palette configuration is not
UML-specific, is it? This was also a reason, why I did not find the
corresponding implementation in the first place.

recently I started migrating our tool (based on Papyrus 0.8.2 and Indigo) to
the Kepler release of Papyrus. Although almost everything in the
architecture was refactored ever since, most of the things can be sorted out
rather easily.
However, I was not able to find the exact location where the palettes can be
set visible or hidden. In 0.8.2, there was this very convenient yet
intuitive PapyrusPalettePrefences class, which has obviously disappeared in
0.10 (most probably already in 0.9).
Can someone point me to a location where the functionality of
PapyrusPalettePreferences has been moved to, and briefly explain what has
essentially changed in showing/hiding palettes?
