Title is this message pretty much says it all - how can I upgrade the version
of JUnit in JDT so I can use the new 4.9 @ClassRule annotation

You can't. The only thing you can do is to use 4.9 without the built-in
JUnit support until Eclipse adopts the new version (planned for 3.8/4.2).
