Just to see if the issue has anything to do with the installation of M2E into Indigo for JEE, tried out Indigo for Java, which comes with M2E integrated.

However, on first attempt to use Maven artifacts for a project the index update starts and it never stops or times out. Same as my original issue, although I didn't debug it to see what exactly was going on, but can assume it's pretty much the same.
