I recently added a new target milestone (1.2 M2) for the RAP product
in Eclipse Bugzilla. The Web UI correctly lists the just created
milestone.
After hitting the 'Refresh Attributes' icon in Mylyns Bugzilla UI I
expected the new milestone to also show up - but it didn't.
'Update Repository Configuration' in the 'Task Repository' view
didn't help either.

Any ideas what why this doesn't work?

To reduce resource usage Eclipse.org caches a pre-generated XML-file of the
repository configuration instead of generating it every time it is
requested. The cached file is updated periodically (daily I think) so there
might be a bit of a delay until a refresh in Mylyn will pick up new
milestones.
