What widgets are you setting the colors on or are you drawing everything
yourself?

Can you post a bug with screenshots from both
Windows and Linux at bugs.eclipse.org/bugs against
Platform > SWT ?

I have one theory -- if you're under SuSE it may
be that you're using the gtk-qt theme engine. This
theme engine is extremely buggy and unmaintained, and
one of the bugs is that colours set on widgets are
not honoured. It's a mystery why SuSE is still
shipping it as their default.

(to test that theory, try running under GNOME)
