Every time I open the properties for the project, the build directory changes back to the default from what I had set it from. Is there anyway to stop eclipse from changing the build directory back to default every time I open properties?

That should not happen. Did you exit the property dialog by clicking OK after you changed the directory? Is the directory saved to the file .cproject in your project (note: file is hidden in Project Explorer)?
